This just happened on vmbuild (and I think Brett mentioned it happening earlier this week).
I don't know if the file is empty before the restart or if it happens during, but conf/continuum.xml is zero bytes and on startup the error message in continuum.log is:
2009-06-26 15:21:30,544 [WrapperSimpleAppMain] ERROR org.apache.continuum.configuration.DefaultContinuumConfiguration - input contained no data
java.io.EOFException: input contained no data
at org.codehaus.plexus.util.xml.pull.MXParser.fillBuf(MXParser.java:3005)
