Sure, but there were no requirements for it, and I did not think of it. Embedding it into the backup/restore procedure is not very easy / low risk thing to do. If 1.4.x is out we 'll have another look, e.g. we should have a per exist instance a counter (multiple instances possible in embedded mode). Further more It might be possible to have a look at Java NIO...... for performance and to get rid of some naming limitations.

I do not know what was the original use case for the creation of counters and it is strange to me that to have no continuation of counters when the db is restored was not included as a requirement. 
The main feature of the counters is an ability to generate series of  unique sequential numbers and at the same time the backup and restore is one of the most fundamental features of every database. It may be just me, but I think the fact that a simple restore can cause duplicate numbers in the series, limits significantly the cases where the current implementation of counters can be aplayed.
