Elevated concentrations of ascorbate and normoxia suppress testosterone production in cultured guinea pig Leydig cells

ABSTRACT

In recent years, several metabolic roles have been proposed for vitamin C. Recent information suggests a strong causal relationship between high endogenous levels of ascorbic acid and changes in normal reproductive biology. Using highly enriched populations of guinea pig Leydig cells, we have found that elevated levels (50 to 500 microM) of ascorbate significantly (P < 0.01) depressed testosterone production in a dose-dependent manner while low levels (0 to 10 microM) were without effect. Leydig cells incubated under hypoxic (3% oxygen) culture conditions produced significantly (P < 0.01) more testosterone than similar cells cultured under normoxic (19% oxygen) conditions. The results of this study suggest that high concentrations of ascorbate and normoxic culture conditions suppress testosterone production in isolated Leydig cells. Thus, it would seem that there exists a delicate balance between normal metabolic requirements for vitamin C and excessive ascorbate levels that might alter normal gonadal reproductive events.

PGEToolbox: a Matlab toolbox for Population Genetics & Evolution

Dear All,

PGEToolbox is a Matlab-based program for analysis of polymorphism and
divergence data in population genetics and evolution. It computes
basic statistics of DNA sequence variation and carries out neutrality
tests, such as Tajima's D test, Fu & Li's tests and Fay & Wu's H test.
The significance of tests is determined from the distribution of the
statistics obtained by coalescent simulation. The toolbox performs
McDonald-Kreitman test (and several extensions), and also contains
functions for handling SNP genotype and haplotype data. The latest

Q value vs Bonferroni correction for multiple comparisons

[Note: this message will be posted on Evoldir, Ecolog-L, and the popbiol
listervs, and I apologize in advance if you get multiple copies. I will post
summaries of replies to all three lists.]

I am try to get a sense of whether a consensus is developing among evolutionary
and population biologists on the use of the "false discovery rate" (Q-value) in
multiple comparisons instead of the various forms of the Bonferroni correction.
Since Rice's 1989 paper (Evolution 43:223), the Bonferroni correction has been
widely used for adjusting the significance level of multiple comparisons to
minimize type I errors. In fact, in some fields, as I have learned the hard
way, it has become a virtual requirement for publication. But with these
corrections, the power of the analyses are lowered, perhaps artificially and
unnecessarily, and some biologists have argued that they probably should not be
used (e.g. Moran,2003; Oikos 100:443). My own work often involves large numbers
of comparisons of gene frequencies by chi-square or related statistics, to
evaluate the significance of allelic frequency differences among populations or
the potential reality of linkage disequilibrium detected by programs like
LinkDos. I have used the Bonferroni correction in the past, but often with the
feeling that I was throwing many babies out with the bathwater, especially with
preliminary surveys, which are often "fishing expeditions."

It seems to me that use of the Q value instead of the Bonferroni correction
could restore a great deal of power to multiple comparisons. [see Verhoeven et
al., 2005; Oikos 108:643 for a discussion and review of literature]. Yet I see
relatively few papers, particularly in population genetics, that use the Q
value, and many that still use the Bonferroni correction. Of course, this
apparent delay could simply reflect the fact that most papers that are in the
curent issues of journals were submitted around a year ago or more. Or it could
simply stem from the conservatism of research communities (including referees of
journal articles) that don't spend a lot of time worrying about type I vs type
II errors.

special session consists of at least four related papers. Proposals for
special sessions including the session organizers, author names, paper
titles, abstracts, and brief statements on the purposes of the sessions
must be submitted to by May 1, 2006.

All papers should be submitted electronically via Online Paper
Submission System. The format of the initial submissions can be PDF, MS
Word, or Postscript. The file of the final accepted papers should be in
either Word or Latex.

All submitted papers will be refereed by at least THREE experts in the
respective
fields according to the criteria of originality, significance, quality,
and clarity. The authors of accepted papers will have an opportunity to
revise their papers and take consideration of the referees' comments
and suggestions, before submitting the final papers.

All accepted papers with paid registration will be included in the
Proceedings of ISDA2006, to be published by IEEE Computer Society Press

Motivation and Scope:

Machine learning usually has to achieve multiple targets, which are often conflicting with each other.
For example in feature selection, minimizing the number of features and the maximizing feature
quality are two conflicting objectives. It is also well realized that model selection has to deal with
the trade-off between model complexity and approximation or classification accuracy.
Traditional learning algorithms attempt to deal with multiple objectives by combining them into a
scalar cost function so that multi-objective machine learning problems are reduced to single-objective
problems.

Recently, increasing interest has been shown in applying Pareto-based multi-objective optimization
to machine learning, particularly inspired by the successful developments in evolutionary multi-objective
optimization. It has been shown that the multi-objective approach to machine learning is particularly successful
in 1) improving the performance of the traditional single-objective machine learning
methods 2) generating highly diverse multiple Pareto-optimal models for constructing ensembles and,
3) in achieving a desired trade-off between accuracy and interpretability of neural networks or fuzzy systems.

This proposed special session intends to further promote research interests in multi-objective machine learning
by presenting the most recent research results and discussing the main challenges in this area. Topics include

Evolutionary Computation has become an important problem solving
methodology among many researchers working in the area of
computational intelligence. The population based collective learning
process, self adaptation and robustness are some of the key features
of evolutionary algorithms when compared to other global optimization
techniques. Evolutionary computation has been widely accepted for

=====
Genetic- and evolutionary algorithms (GEAs) evolve a population of
candidate solutions to a given optimization problem using two basic
operators: (1) selection and (2) variation. Selection introduces a
pressure toward high-quality solutions, whereas variation ensures
exploration of the space of all potential solutions. Two variation
operators are common in current genetic- and evolutionary computation
(GEC): (1) crossover, and (2) mutation. Crossover creates new
candidate solutions by combining bits and pieces of promising
solutions, whereas mutation introduces slight perturbations to
promising solutions to explore their immediate neighborhood. However,
fixed, problem-independent variation operators often fail to
effectively exploit important features of high-quality selected
solutions. One way to make variation operators more powerful and
flexible is to replace traditional variation of GEAs by the
following two steps: 1. Build a probabilistic model of the selected
promising solutions, and 2. sample the built model to generate a new
population of candidate solutions. Algorithms based on this principle
are commonly called estimation-of-distribution algorithms (EDAs) but
are also known as probabilistic model-building genetic algorithms
(PMBGAs) and as iterated density-estimation evolutionary algorithms
(IDEAs). The general purpose of this workshop is to present and discuss

* recent advances in EDAs,
* new theoretical and empirical results,
* applications of EDAs, and
* promising directions for future EDA research.

SCOPE
=====
The OBUPM-2006 workshop has a specific focus on continuous optimization.
Most work in the OBUPM area, and concordantly the most promising results,
has been on discrete optimization using discrete representations. An
interesting research topic is how these successes can be carried over
to continuous optimization. Initial investigations have met with less
convincing results than in the case of discrete optimization. Recently,
the amount of research into this direction has been increasing and has
lead to new insights about the design of EDAs for continuous
optimization. In the light of this trend the OBUPM-2006 workshop aims
to push onward the state-of-the-art in EDAs for continuous optimization,
both theoretical as well as empirical by

* providing an opportunity for researchers to present their
latest work and
* organizing a panel discussion on the most important aspects
regarding EDAs for continuous optimization.

For completeness it should be noted that the special focus of the
OBUPM-2006 workshop includes the use of any EDA approach for continuous
optimization (i.e. also discrete EDAs), both single-objective as well
as multi-objective.

SUMMARY

The field of Genetic and Evolutionary Computation (GEC) has greatly benefited
by borrowing ideas from the biological sciences. Recently, it has become clear
that GEC can help solve biological problems, and thereby irepay its debti.

The fifth annual workshop on Biological Applications of Genetic and
Evolutionary Computation (BioGEC), organized in connection with the 2006
Genetic and Evolutionary Computation Conference (GECCO-2006) in Seattle,
Washington, USA, is intended to explore and critically evaluate the application
of GEC to biological problems. Specifically, the goal is to bring biologists
and computer scientists together to foster an exchange of ideas that will yield
emergent properties that will move the field forward in unpredictable ways.

The 2006 BioGEC workshop will span two four-hour sessions. The first session
will feature a community analysis of a real biological dataset. An important
feature of this session is that the biologist that generated the data will be
present to provide feedback on the results. The second session will feature
poster presentations of new or incomplete work in the BioGEC domain. The goal
of this session is to provide a forum for receiving critical feedback on ideas
and research results that might not yet be mature. More details on both
sessions are provided below in the Request for Papers section.

REQUEST FOR PAPERS

Session 1 (4 hours): Community Analysis of a Biological Dataset

Papers are requested that report results from the analysis of a published human
scleroderma microarray dataset using genetic algorithms (GA), genetic
programming (GP), evolutionary computing (EC), grammatical evolution (GE), ant
colony optimization (ACO), estimation of distribution algorithms (EDA),
artificial immune systems, or any other biologically-inspired algorithm or
method. The data were originally published by Whitfield et al. in PNAS
(100:12319-24, 2003). The PNAS paper is freely available from
http://www.pubmedcentral.gov/picrender.fcgi?artid=218756&blobtype=pdf. The raw
data and the filtered/normalized data are freely available from
http://genome-www.stanford.edu/scleroderma/data.shtml.

The scleroderma question addressed and the biologically-inspired approach used
is open-ended and up to the authors. However, all papers should include a
section at the end titled iBiological Inferencei that summarizes the biological
interpretations and inferences drawn from the analyses. Dr. Whitfield will
attend the BioGEC workshop to provide feedback about the results and to answer
questions about the disease endpoints and the data.

workshop. This will provide a forum for critical feedback from participants.

Manifold dependencies between the critical software, hardware, communications,
and human elements now drive computer system and software architectures.
Complexity of software systems has grown significantly, pervading several key
application areas including Manufacturing, Communications, Transportation,
Internet, Entertainment, Mobile, Healthcare, Aerospace, and Energy.
These systems are frequently distributed over heterogeneous networks, involving
Internet technologies. Inundated by temporal constraints, boundless functionalities,
complex algorithms, distributed and mobile architectures, security constraints,
reliability, high performance, interoperability, security, and the like, these
complexities are further weighing down development and evolution of todays
software systems and ultimately the organizations they serve.

The goal of this conference is to assemble industrial, academic and government

ECP-2006 Invitation for Abstract Submission

The Evolutionary Computation in Practice (ECP) track at Genetic and
Evolutionary Computation Conference (GECCO) is dedicated to the discussion
of issues related to practical application of Evolutionary Computation.
For the past four years, members from industry, governmental agencies and
other public sectors have participated in presentations and discussions
describing how evolution-related technologies are being used to solve
real-world problems. Moreover, subjects on bridging academic training and
real-world usage are also addressed (see

http://www.isgec.org/gecco-2005/ecp.html). In 2006, we continue to provide
a forum for EC practitioners to exchange ideas and to promote a wider
usage of the technology.

We invite you to present work that employs evolution-related technologies
to solve real-world problems. We are accepting one to two page abstracts
for review, with the following themes:

· Real-world application success story;
· Real-world application lessons learned;
· Academic case study in real-world applications;
· Expectations of academic training from industry;

The subject domains include, but not limited to the following:

· Biomedical;
· Design;
· Energy and Resources;
· Finance;
· Government and Military;
· Academic training for real-world applications;
· Computer Graphics and Gaming;

The applied technology can be any evolution-related algorithms or its
hybrid with other techniques. For a list of evolution-related
technologies, please refer to this website. Examples of other technologies
are agent-based modeling, simulated annealing, tabu search, neural
networks, fuzzy logic, statistical modeling, and decision trees.
