I am running align_image_stack on a series of JPG images as they were
output from my camera (Olympus E-510) and am getting this makernote
error. Does this mean that align_image_stack is not working? It does
seem to create the images with the prefix as intended.

align_image_stack -a /Volumes/Images/SmugMugDownloads/20090625/3images/
HDR/align_ /Volumes/Images/SmugMugDownloads/20090625/3images/
20090616_Tressel_3631.JPG /Volumes/Images/SmugMugDownloads/
20090625/3images/20090616_Tressel_3632.JPG /Volumes/Images/
SmugMugDownloads/20090625/3images/20090616_Tressel_3633.JPGError:

Warning: Failed to read Makernote, rc = 6

Any direction would be appreciated.

Align_image_stack is working correctly. It tries to copy exif data from the source images to the tiffs (or HDR) you are creating. If the exif_data is not recognised, e.g. the makernote in your images, it will fail to write that exif info. However, it will do it's "align_image_stack"  work.

It looks like you are on OSX. Check in preview.app the exif info for the makernote.
