Yeah, we haven't been real consistent about how analysis errors get reported when things are run in the GUI.
Perhaps we can pop up a dialog after the analysis.

I'm just now trying out the 'new' gui. Perhaps i'm missing it, but it appears that the new gui swallows ClassNotFoundExceptions so you don't know that you are missing jar files etc, that prevent findbugs from reporting all the bugs it can.
