Issues with modules-0.3.jar

There appear to be some (quite serious) issues with the modules-0.3.jar.
I'm looking them now, and will build a modules-0.3.1.jar ASAP. (Or should I just over-write modules-0.3?) At the moment I believe that these problems are caused by the change to Maven 2 in the build process. Apologies for the inconvenience.
