New update and Apple is suggesting to uninstall the third party  
plugins...

Mail's version after updating to 10.5.6 is Version 3.5 (930.3).

According to the raw source of your message, you are running:
X-Mailer: Apple Mail (2.930.3). If you have updated to 10.5.6, you
should, according to the knowledge base link you posted above:

Install Mail Update 1.0 if necessary

Run Software Update. If Mail Update 1.0 appears, download and install it.

If Mail Update 1.0 does not appear, you do not need to install it.

If my opinion, even if Mail Update 1.0 does not appear when you run
Software Update, you should download and run Mail Update 1.0, and
ascertain that you are running Mail Version 3.5 (930.3).

You should also check that you have installed GPGMail bundle 1.2.0
(v56), that is available for download from
<http://sourceforge.net/projects/gpgmail/>. If you have already done
that, you can skip reading the following suggestions, until the
information about the correct list for GPGMail users.

You should also check that at $HOME/Library/Mail/Bundles the only
Mailbundle installed is GPGMail 1.2.0 (v56). If you have a different
GPGMail and/or an additional MailBundle, you should Trash (and empty
Trash) GPGMail that is NOT 1.2.0 (v56), and put, temporarily, any other
mail plugin in a folder named Bundles (Disabled), until the software
developer responsible for that other plugin releases a version that is
compatible with Mail Version 3.5 (930.3)

I would like to install MacGPG2, but first would like to uninstall Macgpg 1.4. How do I uninstall 1.4, and can I keep my key for use with 2? Also, can I still use Mail plugin?

Should I upgrade from v1.4.x?
GnuPG v1.4.x and v2.x, and hence MacGPG and MacGPG2, achieve their
goals in different ways and are designed to be completely
complimentary - you can run both on the same machine if required.
However, the project leader has removed MacGPG from his machines and
exclusively uses MacGPG2.

MacGPG and MacGPG2 use the same key ring file, you need to do nothing.
 GPGMail will continue to work.

No.  You'll need to generate revocation certificates and upload those.

What is in the keyservers, remain in the keyservers.

You can add, but you can't remove.

In case of need, you can revoke any of your keys, provided your
corresponding secret key is in your secret keyring, and that you know
the passphrase.

But I believe this situation will not remain immutable, provided a safe
mechanism to remove keys from a keyserver is agreed upon by the crypto
community. I believe this is not going to happen soon.

problems moving to a newer Machine

I had been using MacGPG on my G5 for a few years.
It had 1.4.9 & 2.0.2 I think.
I had to sell the G5 & use my Powerbook which I had configured already.
Powerbook was too slow so I sold it & got a MDD FW800 with Leopard 10.5.6.
To make a clean system & didn't import anything from the Migration Assistant.
I do still have the OS, inclusing all my private & public key info.

I for the life of me can't  get ANY macGPG version going & can't import my keys or move them in Terminal to the proper locations & have them seen.

When I install 2.0.0.10 from Ben I get an error about the CPU ID being incorrect?

I can see that 1.4.9 is installed but I can't install MacGPG2 or use any of my key info.
That's where I am lost & against a wall.

Any suggestions are appreciated.

Is that PPC-based?  Have you tried the PPC downloads?
