I should point out that inside
the folder structure that is created in the bogus folder is:
${file.reference.ProjectName-src}
\META-INF
\wsdl
\127.0.0.1_9090
MyWebServiceWS.wsdl
MyWebServiceWS.xsd_1.xsd
jax-ws-catalog.xml
I have tried to clean up the
project by removing everything in the nbproject folder but project.xml,
project.properties, genfiles.properties and reopening the project so that
various build files are regenerated, but that doesn’t solve the problem.
When installing 6.7.RC3 I choose
not to migrate any settings.

It’s odd. When I open my JavaSE project a
bogus folder is created as if NB as forgotten where my source is. In the
nbproject folder the project.properties file contains the lines:
file.reference.ProjectName-src=src
file.reference.ProjectName-test=test
So I’m not sure what is going on.
Has anyone else seen this?
