I don't know if S&T will import tracks and routes from GPX at all. But if all you need is tracks converted to waypoints (or whatever) use our transform filter
http://www.gpsbabel.org/htmldoc-development/filter_transform.html to change them. In the GUI, this is under Filters->Miscellaneous->transform. Even if it won't read tracks, you can decompose it to a series of points in that way. You'll lose the connections as it won't have a concept of sequence, but if that's all it'll do, that's what you have.
I know this sounds like a MS problem and not a GPSbabelGui issue, and it probably is. But I was just hoping you guys could figure something out. THanks.

I don't understand your question. If you have GPX files and you want GPX files, that should be pretty simple, right? Is it that S&T can't read the GPX files you have?
