Meanwhile I made some tests with a patched avrdude 5.6 (usb_libusb.c)
and ATxmega128A1. Chip Erase, reading and writing Flash works fine.

Reading and writing fuses does'nt work. I try it with -U fuse0:r:-:i

Reading fuse bytes using fuse0, fuse1 ... runs without error, but it
always reads 0xFF. Writing Fuses fails.

Reading and writing Eeprom seems to work

I can only test avrdude 5.6 and ATmega128A1, so that's all for now

I have add two files with the debug output from avrdude 5.6 and 5.8

I guess, the important difference is in line 107 (avrdude 5.6)

avrdude: Sent: P [50] . [07] . [02] . [00] [20]

The corresponding line in avrdude 5.8 is 116

avrdude: Sent: P [50] . [07] . [02] . [01] . [00]

I hope this information is helpfull to fix avrdude
