why /conf ? It should just be /usr/local/activemath-1.0.1/

The test there just checks for a lib folder with a file called
activemath.jar, so changing the path should set it.
Since you're working over a shared server, there's no other work to do.
But if you want a looser coupling, you can use rsync scripts at upload
time, this is done in LeAM_calculus (if you have a special property).
