Replacement Engine Not compatiable

Hi, I own a Virago 535, 93 model.  I have bought a replacement engine (as the other is knackered) off a 98, when i was fitting it everything went fine. Until i went to connect the wires leading from the alternator to bikes wiring. There are 2 extra wires leading out of the alternator. What should I do

Get a wiring diagram for the older engine and trace out the wires to see what they are. R they coming off the alternator or just out of the case? Possible they could be neutral switch wires.......

I suggest you compare the two wiring diagrams side-by-side so you can see the differences in the harnesses.  It shouldn't be too different since I believe the bikes are essentially the same in terms of the electricals...
