Have you also tried to use IntelliJ for your project? I never use IntelliJ, but never used GAE. Don't know if any specific plugin is required for GAE? /JK

Latest IntelliJ IDEAs come with GAE support and it works fine! I have used it already in the past and I didn't have any problem with it. It can be found in Tools > Upload App Engine Application. In order for that to work you have to define a Google App Engine facet (IntelliJ will auto-detect it if you have the appengine.xml file in your sources) and you are set!
