charging failure in 99 vfr

I  have a 99 VFR with chronicly intermittent low battery charging inspite of replacement battery. At idle it charges at 12.8 and @ 5000 revs as high as 13.8 however if one backs off the revs it often drops below 12 and will not reestablish a higher charge rate in spite of rev increase. If I turn it off and restart all  is OK and then the charging gremlin re-emerges again for some reason not allowing a higher charging voltage than 11.86-which suggests no charging is happening at all ( I have kept the rectifyer cool with computer fan blowing accross the fins while running as suggested by the british who were having rectifyer failures due to overheating) any ideas of where to go at this point? thanks Rogerbc

Roger, I would think the problem is either a defective RR that is taking out batteries or you were just unlucky and got a bad "new" battery.   Were you having the same problem before you purchased a new battery?
 
When mine went down, I had a spare good RR with me but the problem persisted and acted just the way yours is acting.  It would function fine for awhile, act up and then after stopping for awhile, it would work again for awhile only to repeat the cycle.  When I put in a new battery, even though my battery tested good, the problem went away.  It is my conjecture that something was loose in the battery, perhaps floating around, that would short out the battery and when I stopped, whatever it was would settle down and not be a problem again for awhile and then start acting up again. 
 
If you could find someone who has a good battery and RR that they would let you swap one at a time out with yours, I would swap the RR first and if it still did it, I would put in their battery next and see what you learn.  The problem is that many will rightfully be a bit gun shy of doing so since if you have a problem in your system, it could damage their components.
 
Were you in the Atlanta area, I have a good battery that I replaced preventatively that you would be welcome to use to see if that fixed your issue.  Perhaps someone closer to you may have a spare as well.
